Default Having Some MAJOR electrical issues!

So I made a real bone head move yesterday. I was just finishing up a remote start in my 2000 Echo. I was cleaning up the wires under the dash by the steering column when one of the wires came loose from a relay and came in contact with the metal under the dash. The wire was connected to the black/yellow ignition wire on the key side. It fried the 40amp fusible link under the dash in the fuse box. The radio stopped working, the door continues to ding with the door open even if the car is running, the lights in the cluster still work but the gauges don't (MPH, Fuel and milage) the car won't shift from park and I have no turn signals. I replaced the fusible link and now the radio works but that's it. The alt. doesn't seem to be charging either. I have tried everything I can think of... Please HELP!
