The Sequoia is based on the Tundra truck chassis while the Highlander is based on the Camry/Avalon car platform. They are totally different vehicles. They also differ by about $20K. The Sequoia is bigger, the Highlander is cheaper and more fuel efficient. The Highlander also comes in a hybrid model.

Don't mess with a Sequoia unless you really want a giant vehicle. (They changed the size in 2008). The Sequoia truly has a full size third row. you can comfortably travel with 8 people, seriously! (although storage is not so great, but hey, you have a roof rack!).
Highlander will be much more manageable around town, and much better mileage.
